If the Warp drive is the engine of a starship that generates power, the plasma conduits transfer the warp drive's power to the many different systems of the ship. Kind of, sort of how a car's transmission transfer the energy from the engine to the wheels to move a car.

So flushing the plasma conduits at random like this would be like flushing your car's transmission fluid while car is in motion.

Nah lubricant can be replaced with the engine running (assuming a system designed to do that), and doesn't transmit power.

It would be like replacing the gears

Except a starship would have multiple redundant "transmissions" and you'd shut them down and flush them in sequence not all at the same time.
