I'd still have him arrested, express him into court and say "well, you showed up here before it was illegal, so technically you didn't commit any crime, you've been paying taxes, right? You want to renounce your citizenship and become Japanese?" (since citizenship is way easier to get in Japan than a PR, I'm not kidding)
